Set far in the future, a mysterious alien race attacks a new colony light years from Earth. A number of children ranging in ages from 4 to 15 are among the survivors that evacuate from the fallen colony. Due to attacks by the aliens on the escaping freighter, the number of adults left dwindles.Over time, the children become involved as they strive to understand the aliens and try to make their way back to Earth.

Scott is furious after being falsely accused of peeping into the bedrooms of Claire, Maki, and Katue, and gets into a small craft to run away from home. In the end, he returns to the Janus, but immediately afterwards the computer indicates phantom images inside the ship, and one by one people start to disappear...

The story takes place in Kukto in D.C. 2060 - a year after VIFAM. Ypserlon has been restored to peace, though there still remains occasional skirmishes. The Thirteen are invited there for a ceremony by the new Kukto government (its members are formerly the rebels). As two unexpected people appear, they develop a new story. It is a quest for memory.

While Rachel is stuck in a time loop, reliving the night of her parents' Hanukkah party, she leans on the boy her grandmother is trying to set her up with to make it out.

When Robert bends a wheel cleaning his grandfather's old bike, Barney suggests him and the other kids visit with his friend Pop Wheely. Pop absolutely loves wheels and anything that has to do with transportation--and he just happens to run a wheel factory. As Pop's magical machine cranks out a new wheel for Robert's bike, Pop lets Barney and the kids test new wheels for his bus, ship, train, and planes as they learn about street and bike safety along the way. Lots of fun songs like "Wheels on the Bus" and "Down by the Station" accompany the kid's animated journeys and soon they're finally back in the tree house putting the finishing touches on Robert's newly renovated bike.
